I've tried a couple of times to create an app folder that allows me to download the app for installing on another site.
What I encountered a few times here is that it copies EVERYTHING in the related template folder and thus both overwrite existing folders/files and add also position overrides that has nothing to do with the specific app.
I've tried to find some information regarding how doing this in a good way, so that I can create apps for reuse on other web pages as well. Is there any information out there I could learn from?
You could create an empty Seblod installation install your app there, remove unneeded overrides and export it again.

Just to make it clear, remove the files in the overide folder - correct?
yes, only those that are not needed ofcourse
